On the match tactics page it allows us to set for example our SF to guard the opposition's SG.
I think its easy to understand if we use Man to Man.

What about zones then? If we play 2-3 and use our PF to guard their PG then the PF will go up top while our PG while play down low at the post?

yes, your PF will defend as a PG in all types of defend, man to man or 2-3 or whatever

I did notice when using 3-2 with my PF set to guard the opposing team's PF or C, there are instances across multiple games where my PF ends up guarding a perimeter jump-shot by the opposing PG or SG instead. Perhaps this is the result of a successful pick and my PF switched over to guard the ball-handler?

I'm sure if you go 3-2 and put a PF at PG spot then the PF will be guarding the perimeter and PG guarding were the PF usually guards.

i can't test it, but i can't test if my c defends his c in a normal defense because there are many situation when pf defends c, b defends sf, ...

what were the difference in his rebounds while playing guard as opposed to playing PF? I would guess he would get a lot more rebounds defending PFs than SGs. That might be one way to figure it out.

Well if you're playing a zone, switches in defense can easily happen, so even if you set your PF who's playing at PG to guard the opposing PF in the defensive set, then he may still end up on the perimeter for any number of reasons. If you want to make sure he's always on the PF, you play M2M when cross-matching.
