Let coach decide simply makes your depth chart selections a less important modifier in the substitution algorithm. With the weighting of your personal lineup decisions decreased, this leaves other factors to be more heavily considered. There are special exceptions, but the general factors considered are skill for the players position, energy levels, foul situations, and also the position of the player on the depth chart. Unless you are trying to train certain players or think you can outsmart the AI, then let coach decide is probably the superior choice.
