Due to having only two centers and no power forwards, I was forced to make unusual rotation.

I put two of my centers, the taller at C, and the other at PF. SF was supposed to replace PF and the PF, since he has high stamina, was to come onto C. A guy from the bench was to fill the empty SF.

However, none of these things happened, both centers played 36 minutes each (I'm writing this at the end of the third quarter) and the SF was substituted briefly, for only three minutes.

So the system cannot deal with a such 'complex' rotation???

Which substitution pattern did you choose? Because if you chose "Let Coach Decide" and your backup SF was very poor then the coach might have decided he wasn't good enough to come in. And if he doesn't the PF and the C cannot go out

Your players obviously have too much stamina. Hopefully BB will give us an option to train players in a way that reduces their stamina, or gives us options for substitutions (keep them in, rotate them, let coach decide) so that having a starter with good stamina doesn't make it impossible to get the backup any minutes.

It's always Strictly follow... and my SF is just as good on PF.

@hrudney, the one that was to play all game has proficient stamina, but the other one, now bound to play the whole game, has just mediocre stamina. That'll cause him an underperformance.
