As far I have seen, it is pretty common that in certain divisions both conferences have very differente levels (the strong one and the soft one).
So a relative strong team in a soft conferences can manager their team easier into the league final (and with a better enthusiam management) than if it landed in the strong one.
Obviusly it is not a problem for one season, but when a team lands in the strong conference can suffer much more to obtain not only a promotion but even a PO position, and if you have to face it for several season in a row it could prevent managers to continue in the game.
If al the teams are shuffled each offseason, creating more balanced conferences will avoid this, and create new match ups every seasons.
Shuffling system? The national ranking. Put all the teams of the division (not thw whole division, just the group of 16), in order and assignate them alterning the conference nº1 Conf E, nº2 Conf W, nº3 Conf E...

Then to avoid giving #2 the easier conference, you would actually want:
1,4,5,8,9,12,13,16
2,3,6,7,10,11,14,15
(common bracketology as well)

It's ok for me.
The key point is trying to have balanced conferences.

The worse new teams coming into the league should be placed in the better conference and the better new teams should be placed in the worse conference.
