Well if the game is designed to constantly deny players 48 minutes why does training specifically ask for 48 minutes instead of say, 45?

Because training is not supposed to be so simple as to require no effort or strategy. It is extremely easy to get a player 48 minutes in a week. It is difficult to get 3 players exactly 48 minutes if you are one-position training.

Broken or not, it's just stupid, because the coach doesn't listen to what you ORDERED him to do. That's the issue.
It's risky enough to train 3 players in a league where competion is fierce, sacrificing the result so that you could develop your players. That's all the risk a manager should take, IMO.

Once again, my retarded coach screwed everything up.
He replaced my trainee IN THE LAST SECOND!!!!

I guess he was too tired to play that last second...

I feel your pain. I find this incredibly annoying. However the other posters are correct that this is a "feature" not a bug. Over many seasons I have just had to accept that 3 x 48+ is a rarity and that 2 x 48+ and 1 x 47 is the norm and that even 48+, 48+ and 40 will have to be accepted (if you need extra minutes for your prime trainee who missed a minute earlier in the week you need to sacrifice trainee number three).

In 99.9% of cases ignore the following: There is a slight skill factor here, if you can keep games close the coach is less likely to make these moronic substitutions, this can be very hard with scrimmages but you can look at your opponents patterns and if training is your #1 priority you can sacrifice a little game shape.

Triple 48 is just fine, as long as your training plan includes 1 on 1/JS for Guards or RB for PF/C. The trainee who doesn't train in a particular game and doesn't have 48 minutes on PG / C yet, plays either on SG or PF as a backup. So after the cup you can switch to 1 on 1 / JS or RB if something didn't go right.

I agree it's not the best of options, but it's only way to get 48 minutes consistently for three guys a week.

I see what you were doing, but your way still didn't solve the 3x48 minutes + your game shape was bad.
My way was: Trainee A B C and D (auxiliary trainee)

Game 1:
PG: A for 48 min
SG: C at backup for 12-24 min (in case of blowout), D at starting spot

If A got less than 48 minutes, change to 1 on 1 or JS right away. If he got full 48 min, then continue like this:

Game 2:
PG: B for 48 min
SG: C at backup for 12-24 min, D at starting spot

Same concept as to A applies to B (change training if he didn't get full 48 minutes). If both A and B got full 48 minutes, continue like this:

Game 3:
PG: C for 48 min
SG: Whoever you want

If A, B and C got full 48 minutes, that's great. If something goes wrong in third game (Trainee C fouls out or is injured), you change to 1 on 1 or JS and he draws minutes from game 1 and 2 AND trainee D gets training. The only way C doesn't receive full 48 minutes is if he fouls out or is injured in first 10-15 minutes of game 3, but that's a risk I'll gladly take as this happens rarely.

In that way, at least A and B have good game shape (C gets more than 70 minutes regularly), while D gets more than 70 only if neither of Game 1 and 2 are blowouts. To me this seems the best way.

EDIT: Same applies to training at C spot (change to RB if something goes wrong) and JR for SG (secondary trainees play at PG-reseve). That way, you can always train three trainees, no matter the position.
