It usually happens with low ST but can happen anyway if some backup player is actually miles better than a trainee and the trainee is playing at the natural position of that player.
Say I train my 18yo trainee in the PG slot and I have my a 200k guard with 110 outside skills set either as backup or starting SF. It is very likely he will sub in at either of the guard slots if:
- either guard is set as starter/backup/reserve
- the starting/backup SF is a decent player
- either guard is particularly bad compared to the player
This happens also in less extreme cases (but the wide gap should still be there even if not as huge). Including what Steve Teriyaki said, the only thing you can do is:
- set a 5 man lineup (or 6 man if for example you are training at PG and the backup player is a C set for one of the big men slots)
- make sure the entire team is bad or of a similar level as the trainee
- make sure you have an even weaker player in the lineup who is likely going to get subbed instead of the trainee. The fewer the subs the better
- be careful of strong players not playing at their natural position because that's where they typically get subbed in (even if they started at another position)
So yeah, either you bait the GE into subbing someone else or eliminate the option. On the bright side once they become decent themselves the trainees won't get subbed anymore.
