It prefers positions for newer managers who need some assistance on where to put players as well as all managers who are viewing other rosters. If you see a team with 5 listed centers and no SFs or PFs, you can assume that they are more inside based, same goes for guards, if you see that they play four shooting guards or something at PG/SG, then you can confirm that they might play outside tactics. It just helps with game planning and thinking about tactics dealing with other teams. If teams got to choose their preferred positions, I have a feeling many managers would just list every single one of their players as the same position so that game planning is harder for their opponents. As for the JS, JS is rated as one of the distinguishing skills between a PF and a C, Centers generally have less JS than PFs do, so if you train him to have more Jump shooting (although you may not be able to based on his age), his position would likely change, if that makes sense.

What you named as the "preferred" position is the position with the highest salary amongst all possible positions. This does not rely on your opinion or on any manager's opinion but on in-game calculations that can be approached closely by external sites or applications.

It's also a good indicator to scout your opponents, so, even if a player always plays PG or SG, you can guess he has some better inside skills if he is listed as C or PF. In my opinion, it should be used to scout opponents, not to make your lineup. Another example, if a manager has 4 PG/SG in his starting lineup, you can guess his outside offense will rock while his inside game will be really weak.

To actually answer your question "what is js and what does that have to do with changing the preferred postion":

JS is short for Jump shot. It's the skill that causes the main difference between a center and a PF; a PF needs some decent Jump shooting in order to perform well. If he doesn't have a decent jump shot, he will perform better as a Center. That is why the game calls your player a Center, so you know it's probably best to play him as Center. If you wish to disregard this advice and play him as PF, you are free to do so.

If you compare it to the NBA, think about Josh Smith. He used to be played at SF with the Hawks and Pistons, even though he performs better and prefers to play at PF. However, due to roster limitations the coach decided to go against his preferred position and play him at SF.
